Japan actually has over 40 sequenced ancient genomes reported only in domestic publications and grant reports, with the raw data still unreleased. A researcher told me they plan to release the data down the road, but we will see.
礼文島出土の縄文人骨と現代日本人のHLA遺伝子配列を比較した結果、7遺伝子にわたり塩基配列が完全一致する現代人が見つかったという論文。そのハプロタイプが現代で低頻度なのは、弥生時代以降の結核流行に伴う選択圧があったためかもと指摘。MHC誌。

Very excited to present a preprint of the first chapter of my thesis, which focuses the end of the LGM (Ice age / Last Glacial maximum) in Europe, and specifically the post-LGM Balkans.
現代日本人のゲノム解析から、縄文系の遺伝的寄与は男女同等だった一方、渡来系は大きく女性に偏っていたことを示したbioRxiv論文。現代人のY染色体に縄文系が多く残る謎も、この性比の偏りで大部分説明できるとしている。

9 Jomon males from the newly released WGS data all carry the D1a2a-M55 paternal line.
SO FAR all 36 Jomon males from 19 sites across the Japanese archipelago (Hokkaido to Okinawa) are D-M55. The absolute paternal homogeneity remains unbroken.

島根県猪目洞窟遺跡出土人骨の年代・食性・遺伝的特徴
2021年の報告から核ゲノム分析が6個体に拡充されたほか、弥生時代とされていた人骨の年代が実は古墳時代だったという修正、核ゲノムの縄文人比率が高い個体ほど海産物の摂取比率が高かったという食性との相関を提示。

知らなかったが、日本人男性に特有のY染色体ハプログループD（縄文由来で南西諸島に高頻度）が2型糖尿病リスクを下げ、加齢や喫煙によるY染色体欠失は逆にリスクを上げるとの研究。性決定のみならずY染色体の多面的な影響が可視化され始めたのは大変興味深いです。

琉球列島の古人骨と現代人の全ゲノム解析から、琉球縄文人が約6900年前に本土縄文人と分岐したことを解明した論文。琉球縄文人は分岐後、有効集団サイズ約2000人という深刻なボトルネックを経験したことも示されている。
