I'm also excited to share the first application of MeRN to study metabolic regulation in mouse embryos (including mutants)! Nick Dias of the Smith Lab led this work with me, in collaboration with the @jswlab. Now on bioRxiv! 🧵 1/ biorxiv.org/content/10.64898…

Excited to share my PhD work, now on @bioRxiv! 🎓🦠Viruses are packed with small ORFs with unknown function. At @JswLab w/ collaborators, we built a pan-viral microprotein atlas that uncovered the oncogenic activity of BNLF2b, an EBV gene linked to cancer. biorxiv.org/content/10.64898…

📣 new preprint multimodal atlas. Imaging + scRNA, 57M cells. 🧬🔬 Cells are complex dynamical systems — but most ways we measure them destroy them. We asked: how does live imaging compare to scRNA-seq, the field’s gold std? The answer surprised us 🧵 biorxiv.org/content/10.64898…

What is the global structure of cell-state space—and how do perturbations drive transitions within it? Excited to share our new preprint (biorxiv.org/content/10.64898…), a work in collaboration with @JswLab.

A few years in the making in the @JswLab with @WilliamNColgan, Zack Smith, and the rest of our fantastic team: Comprehensive Lineage Tracing Maps the Landscape of Cell Fate Decisions in Mouse Embryogenesis. Excited to hear everyone's thoughts!
Excited to share a new preprint from the lab led by @LukeKoblan and @WilliamNColgan in which we describe our efforts to define a quantitative cell fate map of mouse embryogenesis! biorxiv.org/content/10.64898…

Inspired by @JswLab, we generated a mini Genome-wide Perturb-seq, using just two 10x lanes (!). Far too much data for one tweet (or one Figure), but it works beautifully. The ability to assess the molecular function of every gene in an afternoon is mind-boggling

Excited to announce that this work is now live as a first release article @ScienceMagazine So grateful for this fantatic team and to see this work in wild! science.org/doi/10.1126/scie…
1/14 On behalf of the amazing team in @JswLab, we’re excited to share PEtracer (biorxiv.org/content/10.1101/…) a prime editing-based evolving lineage recorder compatible with both scRNA-seq and high-resolution imaging readouts in intact tissue. By applying PEtracer in a syngeneic mouse model of lung metastasis, we dissect how cell-intrinsic and environmental factors coordinately shape tumor evolution in vivo.

Really enjoyed writing this review on the recently expanded landscape of human outer mitochondrial membrane protein biogenesis, its evolution across eukaryotes, and comparisons to the ER biogenesis systems! @JswLab nature.com/articles/s41556-0…

Check out our preprint on Perturb-multi (doi.org/10.1101/2024.11.18.6…), a multi-year collaborative effort that enabled multi-modal in vivo genotype-phenotype mapping by pooled genetic perturbations and high-dimensionality phenotype readout by imaging and sequencing.

There has been confusion over mitochondrial mutation detection, consensus variant calling, and lineage tracing in single cells. Here, we detail how ReDeeM addresses these challenges, improving detection of mtDNA mutations by 10-fold and lineage tracing. Led by @chenweng1991 and @JswLab, we now constructively address concerns raised: biorxiv.org/content/10.1101/… Stay tuned for 🧵 from Chen. #genomics #mitochondria #singlecell

Just how impactful are large-scale perturbational data in single cell genomics? In the last two weeks, there have been *three* modeling/stats preprints with qualitatively different questions and insights for the same dataset generated by @josephmreplogle @JswLab (links below)

It’s been great working with @EdwinNNeumann and @TessaBertozzi for the past 2 years. Grateful I got to be part of such an impactful project and work with amazing people
Sharing my first 1st author paper, now published in Science! For my PhD I engineered CHARM, a compact, enzyme-free epigenetic editor which can be delivered via AAV vector to reach the brain. This work was done in @JswLab with @TessaBertozzi and @ElaineWu0 science.org/doi/10.1126/scie…
