Fantastic collaboration with the Musselman lab that shows why those pesky histone PTMs don't always appear to play together : been looking in the wrong place / way : Nucleosomes don't just CARRY the tails - they regulate their use ...
Pleased to share this collab with @MusselmanLab using BPTF to show how nucleosome context shapes combinatorial #chromatin interactions. Together these results support a redefining of the "histone code" using nucleosome substrates.

A Postdoc at St. Jude was senselessly murdered during a robbery. A Gofundme has been started to support his wife and child during this impossibly difficult time.

Three of the more costly and frequently used reagents in molecular biology are rolling circle amplification (RCA) mix, chemically competent MachOne (or other E. coli) cells, and Gibson assembly mix. Postdoc Julian Willis—who is starting his own lab in the UK soon—developed homemade recipes for each that reduce costs ~3x (or more at large-scale). Links to each recipe:

I just released version 3.1.3 for all platforms. This has a couple of bug fixes, but the big update is reading fastq files from @plasmidsaurus. The Phred data are visible in the X-ray window of a fastq file.

What to use my scripts for gene co-expression analysis or generate nice graphics, but no experience with R? Don't worry, I have you covered! I have separate "Online_R_learning" tutorial on GitHub. It has 14 lessons, but really just the first 5 will get you a long way.

Congratulations to all authors, but especially to Hanneke - who really drove this story from beginning to end. Fantastic to see this in print 🎉
Now out in @NatureSMB: my paper on the sequence determinants of RNAPII elongation potential! I'm so happy to see it in its final form! 🤩

@jonathanpkarr and Jack Ferrie revisited some big questions and inconsistencies in the gene reg. field and put forth a new model for explaining enhancer-promoter communication that doesn’t require direct contact. Check out the details of the TAG model now at @GenesDev – at Albany, CA
What if enhancers worked w/o contacting promoters? What if functional PTMs were on diffusible proteins, not histones? And what if diffusion, not looping, bridged CREs to their targets?
We think it's possible. Check out our new perspective to see how: genesdev.cshlp.org/content/e…
